Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Sema4, Sema4 to NM_000548.5(TSC2):c.1944C>T (p.Tyr648=), citing Sema4 Curation Guidelines. This variant lies in the TSC2 gene (transcript NM_000548.5) at coding-DNA position 1944, where C is replaced by T; at the protein level this means the protein sequence is unchanged (tyrosine at residue 648 retained) — a synonymous variant. Submitter rationale: The TSC2 c.1944C>T (p.Y648=) variant has not been reported in the literature to our knowledge. It was observed in 1/250026 chromosomes across all populations, in the large and broad cohorts of the Genome Aggregation Database (http://gnomad.broadinstitute.org, PMID: 32461654). The variant has been reported in ClinVar (Variation ID 467906). This variant is located in the third to last base pair of the exon, in silico tools suggest that the variant may impact the downstream canonical splice site, though these predictions have not been confirmed by functional studies. The evidence is insufficient to meet ACMG/AMP criteria for classifying the variant as benign or pathogenic. Thus, the clinical significance of this variant is currently uncertain.
