Uncertain significance for Oligodontia-cancer predisposition syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004655.4(AXIN2):c.1908-1G>A, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the AXIN2 gene (transcript NM_004655.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1908, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 7 of the AXIN2 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in the loss of 3 amino acid residue(s), but is expected to preserve the integrity of the reading-frame. This variant is present in population databases (rs773157765, gnomAD 0.002%). This variant has not been reported in the literature in individuals affected with AXIN2-related conditions. ClinVar contains an entry for this variant (Variation ID: 464582). Studies have shown that disruption of this splice site results in the activation of a cryptic splice site in exon 8 (internal data). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
