NM_000216.4(ANOS1):c.1A>T (p.Met1Leu) was classified as Pathogenic for Hypogonadotropic hypogonadism 1 with or without anosmia by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change affects the initiator methionine of the ANOS1 mRNA. While this variant is not present in population databases, the frequency information is unreliable, as metrics indicate poor data quality at this position in the ExAC database. This variant has been observed in individuals with clinical features consistent with ANOS1-related disease (Invitae). However, the variant has not been reported in the literature. Although this variant is expected to disrupt protein translation of the ANOS1 mRNA, experimental studies have not been reported for this variant. It is currently unknown how this variant will affect protein function. Two other initiator methionine variants (c.1A>G and c.3G>A) have been reported in multiple individuals with idiopathic hypogonadotropic hypogonadism and anosmia from two different families (PMID: 15605412, 26708526), indicating that disruption of the initiator codon for ANOS1 is pathogenic. For these reasons, this variant has been classified as Pathogenic.
