NM_000090.4(COL3A1):c.1662C>T (p.Pro554=) was classified as Uncertain significance by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015: Variant summary: COL3A1 c.1662C>T (p.Pro554Pro) alters a non-conserved nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Several computational tools predict a significant impact on normal splicing: two predict the variant weakens-, while one predicts the variant abolishes the 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 0.0001 in 1605744 control chromosomes, predominantly at a frequency of 0.00012 within the Non-Finnish European subpopulation in the gnomAD database. This frequency is not significantly higher than estimated for disease-causing variants in COL3A1, allowing no conclusion about variant significance. To our knowledge, no occurrence of c.1662C>T in individuals affected with COL3A1-related conditions and no experimental evidence demonstrating its impact on protein function have been reported.
