Uncertain significance for CHARGE syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_012431.3(SEMA3E):c.949A>T (p.Thr317Ser), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces threonine, which is neutral and polar, with serine, which is neutral and polar, at codon 317 of the SEMA3E protein (p.Thr317Ser). This variant is present in population databases (rs752718717, gnomAD 0.01%). This variant has not been reported in the literature in individuals affected with SEMA3E-related conditions. ClinVar contains an entry for this variant (Variation ID: 459539). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt SEMA3E protein function with a negative predictive value of 80%. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
