Uncertain significance for Li-Fraumeni syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000546.6(TP53):c.229C>A (p.Pro77Thr), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the TP53 gene (transcript NM_000546.6) at coding-DNA position 229, where C is replaced by A; at the protein level this means replaces proline at residue 77 with threonine — a missense variant. Submitter rationale: This sequence change replaces proline, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 77 of the TP53 protein (p.Pro77Thr). This variant is present in population databases (rs753085009, gnomAD 0.0009%). This missense change has been observed in individual(s) with acute lymphocytic leukemia (PMID: 29300620). ClinVar contains an entry for this variant (Variation ID: 458528). Advanced modeling performed at Invitae incorporating data from internal and/or published experimental studies (PMID: 12826609, 29979965, 30224644) indicates that this missense variant is not expected to disrupt TP53 function with a negative predictive value of 97.5%. Experimental studies have shown that this missense change does not substantially affect TP53 function (PMID: 12826609, 30224644). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
