Uncertain significance for Short-rib thoracic dysplasia 6 with or without polydactyly — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001199397.3(NEK1):c.2974G>A (p.Glu992Lys), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces glutamic acid, which is acidic and polar, with lysine, which is basic and polar, at codon 964 of the NEK1 protein (p.Glu964Lys). This variant also falls at the last nucleotide of exon 28, which is part of the consensus splice site for this exon. This variant is present in population databases (rs369134166, gnomAD 0.06%). This variant has not been reported in the literature in individuals affected with NEK1-related conditions. ClinVar contains an entry for this variant (Variation ID: 457135). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
