Pathogenic for Hereditary sensory and autonomic neuropathy type 1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006415.4(SPTLC1):c.1015G>T (p.Ala339Ser), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces alanine, which is neutral and non-polar, with serine, which is neutral and polar, at codon 339 of the SPTLC1 protein (p.Ala339Ser). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with Charcot-Marie-Tooth disease (internal data). It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 456600). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt SPTLC1 protein function with a positive predictive value of 80%. For these reasons, this variant has been classified as Pathogenic.
