This variant lies in the ANOS1 gene (transcript NM_000216.4) at coding-DNA position 256, where T is replaced by A; at the protein level this means replaces cysteine at residue 86 with serine — a missense variant. Submitter rationale: This sequence change replaces cysteine, which is neutral and slightly polar, with serine, which is neutral and polar, at codon 86 of the ANOS1 protein (p.Cys86Ser). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with Kallman syndrome (PMID: 32724172). In at least one individual the variant was observed to be de novo. An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. This variant disrupts the p.Cys86 amino acid residue in ANOS1. Other variant(s) that disrupt this residue have been observed in individuals with ANOS1-related conditions (PMID: 23533228, 26141714, 32724172), which suggests that this may be a clinically significant amino acid residue. For these reasons, this variant has been classified as Pathogenic.
