This variant lies in the NSD1 gene (transcript NM_022455.5) at the canonical splice donor site of the intron immediately after coding-DNA position 6009, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.6009+1 G>T splice site variant in the NSD1 gene destroys the canonical splice donor site in intron 19. It has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The variant is not observed in large population cohorts (Lek et al., 2016). It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. However, in the absence of RNA/functional studies, the actual effect of this sequence change is unknown. In summary, we consider this variant to be likely pathogenic.
