NM_020699.4(GATAD2B):c.153del (p.Lys52fs) was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the GATAD2B gene (transcript NM_020699.4) at coding-DNA position 153, deleting one base; at the protein level this means shifts the reading frame starting at lysine residue 52, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: The c.153delG variant in the GATAD2B gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant causes a frameshift starting with codon Lysine 52, changes this amino acid to an Arginine residue, and creates a premature Stop codon at position 56 of the new reading frame, denoted p.Lys52ArgfsX56. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.153delG variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). We interpret c.153delG as a pathogenic variant.
