NM_001127222.2(CACNA1A):c.6489dup (p.Glu2164Ter) was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the CACNA1A gene (transcript NM_001127222.2) at coding-DNA position 6489, duplicating one base; at the protein level this means converts the codon for glutamic acid at residue 2164 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The c.6492dupT variant in the CACNA1A gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The c.6492dupT variant causes a frameshift starting with codon Glutamic acid, changes this amino acid to a premature Stop codon, denoted p.Glu2165Ter. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. Adequate data is not available in large population cohorts to assess the frequency of this variant in publicly available databases; however, this variant has not been detected in presumably healthy individuals tested at GeneDx. We interpret c.6492dupT as a pathogenic variant.
