NM_007315.4(STAT1):c.518A>T (p.Lys173Ile) was classified as Likely pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the STAT1 gene (transcript NM_007315.4) at coding-DNA position 518, where A is replaced by T; at the protein level this means replaces lysine at residue 173 with isoleucine — a missense variant. Submitter rationale: The K173I variant in the STAT1 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The K173I variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The K173I variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved in mammals. In silico analysis predicts this variant is probably damaging to the protein structure/function. Missense variants in nearby residues (D168E, Y170N, D171N, F172L, C174R) have been reported in the Human Gene Mutation Database in association with chronic mucocutaneous candidiasis (Stenson et al., 2014), supporting the functional importance of this region of the protein. We interpret K173I as a likely pathogenic variant.
