Pathogenic — the classification assigned by GeneDx to NM_006846.4(SPINK5):c.1615_1619del (p.Glu539fs), citing GeneDx Variant Classification (06012015): The c.1615_1619delGAAGA variant in the SPINK5 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant causes a frameshift starting with codon Glutamic Acid 539, changes this amino acid to an Arginine residue, and creates a premature Stop codon at position 6 of the new reading frame, denoted p.Glu539ArgfsX6. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.1615_1619delGAAGA variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). We interpret c.1615_1619delGAAGA as a pathogenic variant.
