Pathogenic — the classification assigned by GeneDx to NM_001375380.1(EBF3):c.469C>T (p.His157Tyr), citing GeneDx Variant Classification (06012015). This variant lies in the EBF3 gene (transcript NM_001375380.1) at coding-DNA position 469, where C is replaced by T; at the protein level this means replaces histidine at residue 157 with tyrosine — a missense variant. Submitter rationale: The H157Y pathogenic variant in the EBF3 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The H157Y variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The H157Y variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species, and in silico analysis predicts this variant is probably damaging to the protein structure/function. A different missense change at this residue (H157Q) has been reported at GeneDx. We interpret H157Y as a pathogenic variant.
