NM_006767.4(LZTR1):c.431C>A (p.Ser144Tyr) was classified as Likely pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the LZTR1 gene (transcript NM_006767.4) at coding-DNA position 431, where C is replaced by A; at the protein level this means replaces serine at residue 144 with tyrosine — a missense variant. Submitter rationale: The S144Y variant in the LZTR1 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The S144Y variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The S144Y variant is a semi-conservative amino acid substitution, which may impact secondary protein structure as these residues differ in some properties. This substitution occurs at a position that is conserved across species. In silico analysis predicts this variant is probably damaging to the protein structure/function. We interpret S144Y as a likely pathogenic variant.
