Likely pathogenic — the classification assigned by GeneDx to NM_000494.4(COL17A1):c.2578G>A (p.Gly860Ser), citing GeneDx Variant Classification (06012015). This variant lies in the COL17A1 gene (transcript NM_000494.4) at coding-DNA position 2578, where G is replaced by A; at the protein level this means replaces glycine at residue 860 with serine — a missense variant. Submitter rationale: The G860S variant in the COL17A1 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The G860S variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The G860S variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved in mammals, and in silico analysis predicts this variant is probably damaging to the protein structure/function. We interpret G860S as a likely pathogenic variant.
