NM_004370.6(COL12A1):c.8065G>A (p.Gly2689Arg) was classified as Likely pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the COL12A1 gene (transcript NM_004370.6) at coding-DNA position 8065, where G is replaced by A; at the protein level this means replaces glycine at residue 2689 with arginine — a missense variant. Submitter rationale: The G2689R variant in the COL12A1 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. This variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The G2689R variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species. In silico analysis predicts this variant is probably damaging to the protein structure/function. We interpret G2689R as a likely pathogenic variant.
