NM_025137.4(SPG11):c.2068-2A>T was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the SPG11 gene (transcript NM_025137.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2068, where A is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.2068-2A>T pathogenic variant in the SPG11 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This splice site variant destroys the canonical splice acceptor site in intron 10. It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. The c.2068-2A>T variant was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. We interpret c.2068-2A>T as a pathogenic variant.
