This variant lies in the TCF4 gene (transcript NM_001083962.2) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1650, where A is replaced by G; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1650-2 A>G splice site variant in the TCF4 gene destroys the canonical splice acceptor site in intron 17. It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. Although this pathogenic variant has not been previously reported to our knowledge, a different variant at the same position (c.1650-2 A>C) has been reported previously as a de novo variant in an individual with Pitt-Hopkins syndrome (Whalen et al., 2012).
