This variant lies in the EXT1 gene (transcript NM_000127.3) at coding-DNA position 972, where T is replaced by A; at the protein level this means converts the codon for tyrosine at residue 324 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The Y324X variant in the EXT1 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The Y324X variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). Based on currently available evidence, we interpret Y324X to be pathogenic.
