Uncertain significance for Short-rib thoracic dysplasia 13 with or without polydactyly — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001375405.1(CEP120):c.1646C>T (p.Ala549Val), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces alanine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 549 of the CEP120 protein (p.Ala549Val). This variant is present in population databases (rs775080726, gnomAD 0.007%). This missense change has been observed in individual(s) with Joubert syndrome (PMID: 27208211). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 446148). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt CEP120 protein function with a negative predictive value of 80%.
