This variant lies in the COL1A1 gene (transcript NM_000088.4) at 5 bases into the intron immediately after coding-DNA position 4005, where G is replaced by A. Submitter rationale: Variant summary: COL1A1 c.4005+5G>A alters a nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Several computational tools predict a significant impact on normal splicing: One predicts the variant abolishes a 5' splicing donor site. Three predict the variant weakens a 5' donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 6e-05 in 251156 control chromosomes. The observed variant frequency is approximately 2 fold of the estimated maximal expected allele frequency for a pathogenic variant in COL1A1 causing Osteogenesis imperfecta type I phenotype (3e-05). c.4005+5G>A has been reported in the literature in one individual affected with Osteogenesis imperfecta type I (Schleit_2015). These data do not allow any conclusion about variant significance. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported.
