NM_001849.4(COL6A2):c.535C>T (p.Arg179Trp) was classified as Uncertain significance by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the COL6A2 gene (transcript NM_001849.4) at coding-DNA position 535, where C is replaced by T; at the protein level this means replaces arginine at residue 179 with tryptophan — a missense variant. Submitter rationale: The R179W variant has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The R179W variant is observed in 3/15948 (0.02%) alleles from individuals of South Asian background (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). This substitution occurs at a position where amino acids with similar properties to Arginine are tolerated across species. However, this variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. In silico analysis predicts this variant is probably damaging to the protein structure/function.
