NM_001244008.2(KIF1A):c.254C>A (p.Ala85Asp) was classified as Likely pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the KIF1A gene (transcript NM_001244008.2) at coding-DNA position 254, where C is replaced by A; at the protein level this means replaces alanine at residue 85 with aspartic acid — a missense variant. Submitter rationale: The A85D variant in the KIF1A gene has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The A85D variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The A85D variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species and in silico analysis predicts this variant is probably damaging to the protein structure/function. Additionally, this amino acid substitution does occur within the predicted motor domain of the protein, where all pathogenic missense KIF1A pathogenic variants have been identified to-date (Lee et al., 2014). We interpret A85D as a likely pathogenic variant.
