Pathogenic — the classification assigned by GeneDx to NM_001371623.1(TCOF1):c.3031C>T (p.Gln1011Ter), citing GeneDx Variant Classification (06012015). This variant lies in the TCOF1 gene (transcript NM_001371623.1) at coding-DNA position 3031, where C is replaced by T; at the protein level this means converts the codon for glutamine at residue 1011 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The Q1011X nonsense variant in the TCOF1 gene has been reported previously in at least one family with a clinical diagnosis of Treacher Collins syndrome (Teber et al., 2004). This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The Q1011X variant is not observed in large population cohorts (Lek et al., 2016). Based on currently available evidence, we consider Q1011X to be pathogenic.
