This variant lies in the KDM5C gene (transcript NM_004187.5) at coding-DNA position 89, where A is replaced by G; at the protein level this means replaces tyrosine at residue 30 with cysteine — a missense variant. Submitter rationale: The Y30C variant in the KDM5C gene has been reported previously as a disease-causing variant in an individual with an abnormality of the nervous system (Retterer et al., 2016). The Y30C variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The Y30C variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species. In silico analysis predicts this variant is probably damaging to the protein structure/function. We interpret Y30C as a pathogenic variant.
