This variant lies in the CAMK2A gene (transcript NM_015981.4) at the canonical splice donor site of the intron immediately after coding-DNA position 1237, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1237+1G>A intronic variant results from a G to A substitution one nucleotide after coding exon 17 of the CAMK2A gene. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. However, loss of function of CAMK2A has not been established as a mechanism of disease. This variant was not reported in population-based cohorts in the Genome Aggregation Database (gnomAD). This variant was determined to be de novo in at least one individual with features consistent with CAMK2A-related neurodevelopmental disorder (Deciphering Developmental Disorders, 2017). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear.
