NM_000382.3(ALDH3A2):c.835T>A (p.Tyr279Asn) was classified as Pathogenic by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ALDH3A2 gene (transcript NM_000382.3) at coding-DNA position 835, where T is replaced by A; at the protein level this means replaces tyrosine at residue 279 with asparagine — a missense variant. Submitter rationale: This sequence change replaces tyrosine, which is neutral and polar, with asparagine, which is neutral and polar, at codon 279 of the ALDH3A2 protein (p.Tyr279Asn). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with Sjögren-Larsson syndrome (PMID: 10577908, 10854114, 24101836). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 430161). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt ALDH3A2 protein function with a positive predictive value of 80%. Experimental studies have shown that this missense change affects ALDH3A2 function (PMID: 10577908). For these reasons, this variant has been classified as Pathogenic.
