NM_000489.6(ATRX):c.754G>A (p.Glu252Lys) was classified as Uncertain significance for Intellectual disability-hypotonic facies syndrome, X-linked, 1 by 3billion, citing ACMG Guidelines, 2015. This variant lies in the ATRX gene (transcript NM_000489.6) at coding-DNA position 754, where G is replaced by A; at the protein level this means replaces glutamic acid at residue 252 with lysine — a missense variant. Submitter rationale: The variant is not observed in the gnomAD v4.0.0 dataset. Predicted Consequence/Location: Missense variant In silico tool predictions suggest damaging effect of the variant on gene or gene product [REVEL: 0.92 (>=0.6, sensitivity 0.68 and specificity 0.92); 3Cnet: 0.91 (>=0.6, sensitivity 0.72 and precision 0.9)]. The same nucleotide change resulting in the same amino acid change has been previously reported to be associated with ATRX related disorder (PMID: 16813605). However, the evidence of pathogenicity is insufficient at this time. Therefore, this variant is classified as VUS according to the recommendation of ACMG/AMP guideline.
