Uncertain significance — the classification assigned by GeneDx to NM_003159.2(CDKL5):c.2798_2800delGAG, citing GeneDx Variant Classification (06012015). This variant lies in the CDKL5 gene (transcript NM_003159.2) at coding-DNA position 2798 through coding-DNA position 2800, deleting GAG. Submitter rationale: The c.2798_2800delGAG variant in the CDKL5 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. This variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The c.2798_2800delGAG variant results in an in-frame deletion of a single Glycine residue. However, this position is not conserved and in silico analysis predicts the deletion of this residue likely does not alter the protein structure/function. Other in-frame deletions or missense variants have not been reported at nearby residues in the Human Gene Mutation Database (Stenson et al., 2014). We interpret c.2798_2800delGAG as a variant of uncertain significance.
