This variant lies in the PHEX gene (transcript NM_000444.6) at coding-DNA position 312, where T is replaced by G; at the protein level this means converts the codon for tyrosine at residue 104 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The Y104X nonsense variant in the PHEX gene is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). Although this pathogenic variant has not been reported previously to our knowledge, we consider it to be pathogenic.
