Likely pathogenic for Fabry disease — the classification assigned by Genomenon, Inc, Genomenon, Inc to NM_000169.3(GLA):c.724A>T (p.Ile242Phe), citing Genomenon Sequence Variant Interpretation Standards. This variant lies in the GLA gene (transcript NM_000169.3) at coding-DNA position 724, where A is replaced by T; at the protein level this means replaces isoleucine at residue 242 with phenylalanine — a missense variant. Submitter rationale: GLA c.724A>T is a missense variant that changes the amino acid at residue 242 from Isoleucine to Phenylalanine. To our knowledge, this variant has not been reported in patients affected with Fabry disease in the published literature. At least one functional study has demonstrated a substantial alteration in protein function relative to the wild-type (PMID:27657681). It is absent or not present at a significant frequency in gnomAD. In silico models agree that this variant is possibly or probably damaging. In conclusion, we classify GLA c.724A>T as a likely pathogenic variant.
