Pathogenic — the classification assigned by GeneDx to NM_001039591.3(USP9X):c.7207C>T (p.Gln2403Ter), citing GeneDx Variant Classification (06012015). This variant lies in the USP9X gene (transcript NM_001039591.3) at coding-DNA position 7207, where C is replaced by T; at the protein level this means converts the codon for glutamine at residue 2403 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The Q2403X variant in the USP9X gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The Q2403X variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). We interpret Q2403X as a pathogenic variant.
