Likely pathogenic — the classification assigned by GeneDx to NM_014946.4(SPAST):c.1476TGA[3] (p.Asp493dup), citing GeneDx Variant Classification (06012015): The c.1479_1481dupTGA variant in the SPAST gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The c.1479_1481dupTGA is an in-frame duplication of three nucleotides, resulting in the insertion of an additional Aspartic acid at position 493 within the AAA ATPase domain of the protein, denoted p.Asp493dup. The c.1479_1481dupTGA variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). We interpret c.1479_1481dupTGA as a likely pathogenic variant.
