Pathogenic — the classification assigned by GeneDx to NM_000444.6(PHEX):c.1961_1963delinsCT (p.Phe654fs), citing GeneDx Variant Classification (06012015): The c.1961_1963delTTAinsCT pathogenic variant in the PHEX gene causes a frameshift starting with codon Phenylalanine 654, changes this amino acid to a Serine residue and creates a premature Stop codon at position 8 of the new reading frame, denoted p.Phe654SerfsX8. This pathogenic variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. Additionally, the variant is not observed in large population cohorts (Lek et al., 2016; Exome Variant Server). Although this pathogenic variant has not been previously reported to our knowledge, its presence is consistent with the diagnosis of X-linked hypophosphatemic rickets.
