NM_004586.3(RPS6KA3):c.1959+2del was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015): The c.1959+2delT variant in the RPS6KA3 gene has not been reported previously as a pathogenicvariant nor as a benign variant, to our knowledge. This splice site variant destroys the canonical splicedonor site in intron 20. It is predicted to cause abnormal gene splicing, either leading to an abnormalmessage that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if themessage is used for protein translation. The c.1959+2delT variant was not observed in approximately6500 individuals of European and African American ancestry in the NHLBI Exome SequencingProject, indicating it is not a common benign variant in these populations. We interpret c.1959+2delTas a pathogenic variant.
