NM_001271.4(CHD2):c.4235A>G (p.Glu1412Gly) was classified as Uncertain significance by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the CHD2 gene (transcript NM_001271.4) at coding-DNA position 4235, where A is replaced by G; at the protein level this means replaces glutamic acid at residue 1412 with glycine — a missense variant. Submitter rationale: A variant of uncertain significance has been identified in the CHD2 gene. The E1412G variant has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. It was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. The E1412G variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position where amino acids with similar properties to Glutamic acid are tolerated across species. In silico analysis is inconsistent in its predictions as to whether or not the variant is damaging to the protein structure/function. Therefore, based on the currently available information, it is unclear whether this variant is a pathogenic variant or a rare benign variant.
