NM_000051.4(ATM):c.887A>G (p.Lys296Arg) was classified as Uncertain significance by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the ATM gene (transcript NM_000051.4) at coding-DNA position 887, where A is replaced by G; at the protein level this means replaces lysine at residue 296 with arginine — a missense variant. Submitter rationale: This variant is denoted ATM c.887A>G at the cDNA level, p.Lys296Arg (K296R) at the protein level, and results in the change of a Lysine to an Arginine (AAA>AGA). This variant has not, to our knowledge, been published in the literature as pathogenic or benign. ATM Lys296Arg was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, suggesting it is not a common benign variant in these populations. Since Lysine and Arginine share similar properties, this is considered a conservative amino acid substitution. ATM Lys296Arg occurs at a position where amino acids with properties similar to Lysine are tolerated across species and is not located in a known functional domain (Tavtigian 2009, Stracker 2013). In silico analyses predict that this variant is unlikely to alter protein structure or function. Based on currently available evidence, it is unclear whether ATM Lys296Arg is a pathogenic or benign variant. We consider it to be a variant of uncertain significance.
