NM_000314.8(PTEN):c.730C>T (p.Pro244Ser) was classified as Uncertain significance by GeneDx, citing GeneDx Variant Classification (06012015): This variant is denoted PTEN c.730C>T at the cDNA level, p.Pro244Ser (P244S) at the protein level, and results in the change of a Proline to a Serine (CCT>TCT). Although this variant has not, to our knowledge, been published in the literature as a germline variant, it has been reported as a confirmed somatic variant in nodular melanoma (Reifenberger 2000, Reifenberger 2004). PTEN Pro244Ser was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, suggesting it is not a common benign variant in these populations. Since Proline and Serine differ in polarity, charge, size or other properties, this is considered a non-conservative amino acid substitution. PTEN Pro244Ser occurs at a position that is conserved across species and is located in the C2 tensin-type domain (Nguyen 2014, UniProt). In silico analyses predict that this variant is probably damaging to protein structure and function. Based on currently available evidence, it is unclear whether PTEN Pro244Ser is a pathogenic or benign variant. We consider it to be a variant of uncertain significance.
