Uncertain significance — the classification assigned by GeneDx to NM_023110.3(FGFR1):c.1838A>G (p.Tyr613Cys), citing GeneDx Variant Classification (06012015): A variant of uncertain significance has been identified in the FGFR1 gene. It has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The Y613C variant was not observed in approximately 6,400 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. Y613C is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species and in silico analysis predicts this variant is probably damaging to the protein structure/function. Additionally, a missense variants in a nearby residue (K618N) has been reported in the Human Gene Mutation Database in association with hypogonadotropic hypogonadism (Stenson et al., 2014), supporting the functional importance of this region of the protein. Therefore, based on the currently available information, it is unclear whether this variant is a pathogenic variant or a rare benign variant.
