Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_002439.5(MSH3):c.580-2A>T, citing Ambry Variant Classification Scheme 2023: The c.580-2A>T intronic variant results from an A to T substitution two nucleotides upstream from coding exon 4 in the MSH3 gene. Alterations that disrupt the canonical splice site are expected to result in aberrant splicing. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site; however, direct evidence is insufficient at this time (Ambry internal data). A resulting transcript is predicted to be in-frame and is not expected to trigger nonsense-mediated mRNA decay; although, direct evidence is unavailable. This nucleotide position is highly conserved in available vertebrate species. Based on the available evidence, the clinical significance of this variant remains unclear.
