NM_000169.3(GLA):c.140G>A (p.Trp47Ter) was classified as Pathogenic for Fabry disease by Genomenon, Inc, Genomenon, Inc, citing Genomenon Sequence Variant Interpretation Standards. This variant lies in the GLA gene (transcript NM_000169.3) at coding-DNA position 140, where G is replaced by A; at the protein level this means converts the codon for tryptophan at residue 47 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: GLA p.Trp47Ter (c.140G>A) is a nonsense variant that introduces a premature stop codon at amino acid position 47, creating a truncated protein that is predicted to undergo nonsense-mediated mRNA decay. This variant has been observed in at least one proband affected with Fabry disease (PMID:36816376;34906154;31996269). Functional studies have been reported; however, the significance of the findings remain unclear and/or they were performed in patient cells (PMID:34365103;36816376;34906154). It is absent or not present at a significant frequency in gnomAD. In conclusion, we classify GLA p.Trp47Ter (c.140G>A) as a pathogenic variant.
