Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_004656.4(BAP1):c.774_783+6del, citing Ambry Variant Classification Scheme 2023. This variant lies in the BAP1 gene (transcript NM_004656.4) at coding-DNA position 774 through 6 bases into the intron immediately after coding-DNA position 783, deleting this region. Submitter rationale: The c.774_783+6del16 variant results from a deletion of 16 nucleotides and involves the canonical splice donor site after coding exon 9 of the BAP1 gene. The canonical splice donor site is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site and will result in the creation or strengthening of a novel splice donor site. RNA studies have demonstrated that this alteration results in a transcript predicted to lead to a protein with an in-frame deletion of 12 amino acids; however, the exact functional impact of the deleted amino acids is unknown at this time (Ambry internal data). Based on the available evidence, the clinical significance of this variant remains unclear.
