NM_000314.8(PTEN):c.392C>T (p.Thr131Ile) was classified as Likely pathogenic for PTEN hamartoma tumor syndrome by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces threonine, which is neutral and polar, with isoleucine, which is neutral and non-polar, at codon 131 of the PTEN protein (p.Thr131Ile). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with autism and/or clinical features of PTEN hamartoma tumor syndrome (PMID: 23160955, 23335809, 28250423, 31332282). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 39669). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt PTEN protein function with a positive predictive value of 80%. Experimental studies have shown that this missense change affects PTEN function (PMID: 21828076, 32350270). In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
