This variant lies in the LGI1 gene (transcript NM_005097.4) at coding-DNA position 1413, where G is replaced by A; at the protein level this means replaces methionine at residue 471 with isoleucine — a missense variant. Submitter rationale: The M471I variant in the LGI1 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. This variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The M471I variant is a conservative amino acid substitution, which is not likely to impact secondary protein structure as these residues share similar properties. This substitution occurs at a position where amino acids with similar properties to Methionine are tolerated across species. In silico analysis is inconsistent in its predictions as to whether or not the variant is damaging to the protein structure/function. We interpret M471I as a variant of uncertain significance.
