This variant lies in the CASK gene (transcript NM_001367721.1) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1504, where A is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1504-2 A>C splice site variant in the CASK gene destroys the canonical splice acceptor site in intron 15. It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. The c.1504-2 A>C variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). Although this pathogenic variant has not been previously reported to our knowledge, its presence is consistent with the diagnosis of a CASK-related disorder in this individual.
