This variant lies in the NF2 gene (transcript NM_000268.4) at the canonical splice donor site of the intron immediately after coding-DNA position 114, where T is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.114+2T>A intronic variant results from a T to A substitution two nucleotides after coding exon 1 in the NF2 gene. In silico splice site analysis predicts that this alteration will weaken the native splice donor site and may result in the creation or strengthening of a novel splice donor site. RNA studies have demonstrated that this alteration results in abnormal splicing in the set of samples tested (Ambry internal data). This variant was reported in individual(s) with features consistent with NF2-related schwannomatosis (Ambry internal data). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). Based on the majority of available evidence to date, this variant is likely to be pathogenic.
