This variant lies in the GAA gene (transcript NM_000152.5) at coding-DNA position 59, where C is replaced by G; at the protein level this means replaces serine at residue 20 with cysteine — a missense variant. Submitter rationale: The S20C variant in the GAA gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The S20C variant was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. The S20C variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is not conserved. In silico analysis predicts this variant likely does not alter the protein structure/function. We interpret S20C as a variant of uncertain significance.
