This variant lies in the LZTR1 gene (transcript NM_006767.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1354, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.1354-1G>A intronic variant results from a G to A substitution one nucleotide upstream from coding exon 13 of the LZTR1 gene. This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and may result in the creation or strengthening of a novel splice acceptor site. RNA studies have demonstrated that this alteration results in a transcript predicted to lead to a protein with an in-frame deletion of one amino acid; however, the exact functional impact of the deleted amino acid is unknown at this time (Ambry internal data).
